Fell off a ladder couple months ago and broke a heel, so I am leery of screwing the pooch with heavy batteries.

From my reading, no the flush ports do not flow through anything bet the cylinder head.. Thermostat may or may not let the water flow thoroughly. Yamaha does not make available coolant flow diagrams...
