Then change your water separator.

Store the tank as close to empty as you can. Today’s fuel doesn’t last that long. Always top off with fresh.

You have air in the system.

The helm pump is higher thatn the AP pump so manually turing the wheel grabs air while the AP pump still has fluid.

You need to purge/bleed the lines a little more....
