Is your water intake through the drive, or a through hull? If through the drive, set up a vacuum gauge on the inlet side of the raw water pump, and see what it reads.

Are you talking about the seal for the inner propshaft? If so, there are two, you will need to remove the bearing carrier and outer shaft, so you would also replace the bearing carrier O rings, and...

There is no cost. The ecu has this information already. Coil failures on verados are commonplace, this isn't some once off occurrence.

I'm surprised they haven't been made to implement it for EPA...
