If there is any glass left on the bottom of that lip I would cut through the tabbing on the top and clean out the rotten stuff. Then you should be able to slide your new preglassed on the bottom...

Those rod boxes are glassed on from the outside before the cap installed. Yes, there is the appearance of a gap there but it's not open to the bilge (unless the glass work is bad).

Also, make sure aren't over tightening the drain screw as that can cause leaks as well. I don't recall what the torque value is on those, but it can't...

That looks to me like the engine cutout was too large and the aluminum trim barely covers it.

Your buddy is right. Pull the motor and trim. The repair will be more extensive than you think.
