Default Wiring gurus help

Guys need some help figuring out a problem on a buddys boat.
His boat is a 30 year old nightmare of DIY backyard hackers and I told him the best plan is to yank all the old stuff out and start fresh.
Anyway what he has is an inboard BBC and a Yammi T8 trolling motor with a small charging system, one starting battery and 2 deep cycle batteries he would like to use for the house and a battery switch that is for 2 batteries.
Given he needs some components (combiner, VSR, another starting battery, etc?) how would you suggest we do this?
One other thing often the little T8 trolls for hours on end with many items such as electric downriggers, sonar, radio running but it only puts out 6a at full throttle (likely much less at just above idle where it live most the time) so we need to make its charge as usefull as possible.
Any advice will be greatly appreciated.
