be sure to run the right sized wire to each battery. The 3 stage chargers on the market today work well.

Either will work, 3 bank will be better since the parallel bank will require higher charging amps, especially if AGM.
If going with 3 bank, make sure on the parallel bank to connect both positive leads from the charger on one battery, and both negative leads on the other battery in parallel.

Until one of the batteries kills a cell. Then it will cook the other battery trying to charge the bad one. Probably irrelevant since they should be replaced together anyway, but there's always a fire hazard when a battery starts cooking. So yeah, not ideal.

Dual pro would be my pick. What size batteries are you charging?

I use a pro Mariner 3 bank charger with one bank being 2 group 29s. No problems at all. Modern chargers have built in protections from over charging and bad cells. They have the ability to transfer amps to the bank most in need. My charger runs a system check on all 3 banks before it's starts charging. If it detects any problems it won't charge. Modern chargers have come along ways.

ideally I would do a 4 bank, dual pro professional series at 15a per bank. Would want minimum 10amp per bank.
