Special-K... It sounds like you have a plain On/Off switch that has been rigged as it was not intended. Sound right? If you rewiring I might suggest two switches as in photo below:

You can do almost what you want to do with one swith as in your Diagram #1 but you'll still need a new switch. With two switches as above (Perko Diagram #2) I have a greater range of options. Off, Both motors on one battery (either battery #1 or #2), both motors on both batteries (All), Starboard motor on #1 and Port on #2 or visa versa. By the way
NEVER shut of motors by the switch, use ignition key. Hope this gets you on the right track. I like to think...two motors, two batteries, and two switches; minimum. Some people go with three or four batteries.

Oh, one last point, the motor is always charging the battery its connected to by the switch.
