I was having a small amount of this and was uncertain if it was from the scupper itself or whatever was draining from the boat. One thing I did was dry out the recessed areas in the back and clean the scupper lip and around the scupper then I ran a small amount of clear silicone caulk around the rim of each scupper both on the inner liner and outer liner. I have seen very little staining since. Iwonder that the water was getting just under the lip of the scupper and corroding a bit.
I imagine it was rust as well. I got the same thing from my transom tie downs as well until I caulked them off. As you know stainless can still rust a bit. I think water was getting in the small areas of the hardware.
