As I'm sure you know by now that's like asking Ford vs. Chevy around here. Might help some if you described the boat & the electronics (what functions - FF, Radar, Chart, how many screens, etc) a bit more.
If networking is/will be a consideration, from what i just read, Ray has come a long way (good stuff!) but Furuno still edges Ray out. Otherwise, Frayuno.
Or, you could just go buy Simrad and be done with it.
I have all Furuno. From what little I have seen of Raytheon. Daylight view of Furuno not as good (I have navnet 1, N2 may be better). Raytheon much easier to use. I believe Furuno is better performance all around (my opinion) but Ratheon is definately more intuitive and easier to use. Furuno hasn't made a clear manual in a long time.
Performance = Furuno
Ease of use = Ratheon
Networkability = both easy
I happen to like Furuno--in my experience more reliable--but Raymarine are getting better with reliability in the last couple of years.
If you have two stations, go with the E series of Raymarine (if Raymarine is your choice). It is more flexable.
The thru hull transducer will give boat thru the water speed and more accurate temperature. There is little loss with thru hull. Most transducers are made by AirMar. However you will buy the transducer which matchs the sounder from that manufacture. The connectors are unique.
At least Raymarine makes all the parts needed for networking their system
on Furuno you have to go to a computer supply house, buy a 12 Volt Hub remove and replace the transformer from the plug ... You can save a good deal of money buying normal Cat 5 cables and not the ones that say Furuno on them!!!!
The NN2 screen is a little better than NN1, but the C-series probably has a brighter display. I have never had problems seeing my NN display. I use both all the time and I picked Furuno for a reason, after using both I know I made the right choice.
Radar= Furuno, no contest
Sounder= toss-up, although the Ray requires more tweaking, the Furuno, just set the gain and go or put it in auto.
Plotter= I don't like Navionics, which leaves on Furuno and C-map has AWESOME bathy chips.
AP= Furuno 500/511 series are great and integrate perfectly with other NN units.
