Post is kinda stale, but yes, I've been boating for at least a few weeks a year in the 1000 islands for the last 25 years, my father and grandfather spent their full summers there going back to the mid-fifties as well. Grandparents ashes are scattered in the river, its a pretty special place...
You may want to do a www.google.com search for fishing and boating in that area. There is probably a site more suited to your needs. But looks like you have a few here that know the area might as well ask your questions to them. Be specific in your questions also type of boat would help.

many years ago (15 or so), 3 couples trailered from Ohio to 1000 islands. We put in and went down to Montreal. From there we went up the Ottawa river to Ottawa. Down to Kingston via the Rideau waterway and then back to where we launched. over 65 locks, took two weeks. Fabulous time! I miss my cruising days!

I actually live in the 1000 Islands. I was hoping to see if there were many more around me.
We spent a week cruising Eastern Lake Ontario and the St. Lawrence in September of 2009. We started in Belleville, Ontario, went to Kingston, then down into the St. Lawrence. We got as far as Brockville, and then returned to Belleville.
There is a section of the river where the islands are part of a Canadian park. You can stay overnight at docks for a modest fee there.
You need to plan your trip with respect to border crossings. If you cross the US-Canadian border by boat you should have a NEXUS card for all on-board to facilitate self-reporting when returning to the USA.

It was quite the year for rumours about who has bought what and who's marina is for sale.
I just heard that the marine mechanic at Peck's, Paul Driscoe passed away a couple of weeks ago. There is a huge shortage of "Good" marine mechanics around here.
The word was that Paul was the best on this side of the river, when he was sober...lol, apparently he used to have a bit of a drinking habit.
At the place where I keep my boat, we're required under the terms of the contract to use a specific mechanic for all repairs and if it's discovered that someone else was working on a boat then you surrender your docking space. And good, deep water docking is almost impossible to find.
