Starboard engine idles at 600RPM port engine idles at 1200RPM. The engines at year 2000. Also last year the engines both idled at 600rpm but not this year.
I had the same thing happen to me. It was the bottom throttle plate sticking.
If you remove the linkage on the throttle bodies, they just pop off the ball and stud, you will see which one is hanging up.
You can remove the screws from the throttle plate and slide the shaft out and clean the salt residue off it and it should be fine. If I remember, it had the oil linkage on the other side of it.
BE VERY CAREFULL when starting the screws back in the plates, they cross thread VERY easy, and they don't sell them by themself....................
I concur with the sticking throttle plates, that is very common on those motors used in saltwater areas. Try using a penetrating oil first to free it up, and spray the other motor's shafts to prevent problems on that side.
The screws holding the throttle plates are staked in place to keep them from coming out and damaging the motor. It is best not to remove them unless absolutely necessary.
If I remember right, a new throttle body is over $1000 for that Yamaha HPDI.

So if I am following you correctly spray penitrating oil on the throttle linkage and hopefully that should work? If not then take the plate off and clean?
As this exact same scenario occured on my buddy's 2001 Reg 26/200 HPDI's last week, our mechanic took the throttle body (we still call 'em butterflies down here ) apart and cleaned it.
I don't see any reason why the boat would need to be hauled to do this.
Best of luck and hope this helps.
Wags.
Just read your thread on Andy's (SIM) forum.
What do the engines sound like??
Don't get me wrong, I have a good fishing buddy who is deaf.
A 200 HPDI idling @ 1200 RPM will sound totally different than one idling @ 600.
If you're hearing impaired I totally understand.
You didn't give us all the info in your original post, then you say one engine pulls 3000 and the other 6000?
1+1 ain't equalling 2 here.
