Default Three bank charger on a two bank setup

All

I have a three bank Charging Systems International Pro Series charger but only a two bank setup (house, starting batteries). Is it acceptable to leave the third bank open, or will this cause damage to the charger?

Also, I have a BSS ACR hooked up to the same two batteries, will the functionality of the charger interfere with the charging relay?

You can It's cool just isolate the third terminal. not sure about the ARC set up call the manufacture

Just run a charge wire to each bank. Leaving third charge channel open is OK. BSS ACR is for alternator charging, not battery charger. Does not come into play when on shore charge.

Why not? The ACR doesn't know what is providing the source, it simply reads voltage and opens and closes a circuit accordingly. It has no effect on the charger but is not for alternator charging only.
