Take a look at some of the project boats on the ClassicMako site. A few of them have replaced floors and show all the equipment, materials and details. Be sure to check out Ringleaders projects.

Try to remove the deck as intact as possible so you can use it as a template when you cut the replacement sections.

Marine grade plywood is probably the best replacement material. You can use Pressure Treated plywood but you have to let it dry a long time before paint and you would want to paint it to seal it or it will warp if it gets too damp.

Good luck!

A decent quality ply, sealed with epoxy resin, will last as long as marine ply, plan on going past the deck, once you cut the deck out, the stringers may need help, also check the transom while you are at it, it's not rocket science, mostly dirty, dusty work.....I used west system epoxy, 3/4 ply, fiberglass mat etc....Mick

I would use pressure treated plywood if you are going to keep the boat. Grady White, Glacier Bay, and other quality boat manufactures use it. I replaced deck and transom with PT using the same stuff that GW uses. It is not the cheap stuff from HD, but a kiln dried PT from GreenLeaf. Any quality lumber supplier can get it. I paid about $60 per sheet for 3/4".
Consider using vinylester resin for the job. It will stick to polyester resin and poly will stick to it. Epoxy will stick to poly, but poly will not bond to epoxy. So if you used any poly over the epoxy areas, its not going to work.
I have used vinylester and epoxy, with vinylester being much easier to work with in my opinion.
