check engine light/temp light...water line clog??

Mysuzuki 4 stroke, 2001, 90hp. Still not able to run it.......water pump was replaced as was the thermostat....run it with hose , 3 minutes, then temp light comes on, stalls out. One guy told me could be a clog in the water line? Any suggestions on how to check that?
