"So like maybe a few days" doesn't give enough info to give you any reasonable response.

Firstly, there is no "best boat" as far as catching tuna out of San Diego. It depends on what you expect in the way of amenities, food, time of year, how much time you actually have, and what you're willing to spend. All the boats do pretty well, but some are more comfortable and have a better ride that others.

Your best shot for albacore and bluefin is generally between July and September on a 5 day trip. The cost can range from as low as $1,450 or so up to $1,700 plus.

Yellowfin don't generaly come into range of a 3 to 5 day trip until late September to mid October. But if you can fit an 8 day trip into your schedule, at a cost of anywhere from $1,700 to $2,100 or more, you have a good chance of catching 100 lb. class yellowfin tuna anywhere between say May to October.

But if you want BIG tuna, 200 plus lb. tuna, then you're looking at at least a 10 day trip, and as long as a 16 day trip, from late November thru February at a cost of anywhere from $2,400 or so up to $4,500 or more!

At what point along the coast of Baja do the tuna start getting larger? Most of the reports I see from San Diego, LA, etc talk about BFT, YFT and Albacore in the 20-40 pound range and down south, you see the cows. In contrast, when you read the reports coming out of places even farther south like Mazatalan and Puerto Vallarta, you hear about huge YFT, but no BFT.
