Default 2000 200 HPDI issue

547 hours, up until about three weeks ago, was the best running easiest starting motor I have ever had. I was having some issues related to ethanol probaby but you tell me,

#1. fuel delivery issue, 2000 200 HPDI, runs anywhere from 1/4 to 5 miles then acts like it runs out of gas, spits spudders cuts back to an idle but not off. When it does this, the primer bulb will not be flat nor will it be tight either, quickly pumping the bulb will not resume the RPMs. Let the motor idle for 30 secs then take off for a repeat of the problem of dying back to idle after 1/4 to 5 miles. Here is a list of what I have tried without helping.
gas tank is aluminum and 3 years old, the fuel line from tank to Racor was replaced with the gas tank.
1. checked the fuel pickup in the tank for obstuction, was open
2. replaced the anti siphon value with a straight through nipple
3. replaced the 10 micron Racor 3 times in last ten hours, no water showing in bowl but do see trace amounts of brown very fine grandular substance in the bowl of the Racor. The paper filter in the top of the engine water seperator canister was brown in color when I changed it.
4. replaced all 4 fuel filters on the engine
5. cleaned the VST tank, new gasket and filter, there was a small amout (1/10 of a thimble full) of "brown grime" in the bottom of the VST tank which was cleaned out)
6. replaced the primer bulb and line
7. replaced all gas line from bulb back to tank.
8. replaced the Racor with a Sierra system just to eliminate the the Racor housing as maybe a problem.
9. Ran the boat on an external tank by taking the bulb line loose and running from a 6 gal can. So this used the same bulb line I had been using but bypassed the Racor and my tank. The boat WILL RUN WITHOUT STARVATION issues but still has issue #2.

Issue #1 has been diagged to external (racor and sierra) filters clogging. Any where from 2 to 10 miles, a brand new filter will be clogged and the above described begins. I have pumped some gas, (a few gallons) out in a bucket and you cannot see any contaminates. To do this, I raised the bow up high and leaning hard to one side so any water would be in the back corner. No water was seen when I pumped. I have cut the racor filter open with a hack saw and you can't see anything the looks like it is stopping up the flow but something is. Has anyone heard of filters being clogged this fast. I had one that went from new to clogged in 2 miles.

I plan to empty the tank, fill with new non-ethanol gas and hope for the best.

Second issue,
Motor has went from the best starting/running motor ever to hard to start, smokes more than normal at low speed, very ruff idle and ruff running below 2000 RPMs, seems to run fine with a clean filter 2000-5000.
I have replaced the spark plugs but that did not help. When I replaced the plugs, they were showing rich or black in color. I attributed this to me flooding the engine when I replaced the VST tank and probably pumped the ball too much to be sure the VST tank was full of gas.

In summary, I am really looking for help on issue number 2, I included issue 1 more for history. Looking for suggestions on either problem though.

It is time to have your dealer hook the engine to the diagnostic computer. The computer will show high fuel pressure which will cause the problem you are experiancing. It will also show spark plug firing problems. Filter can be plugged with particles that are nearly microscopic.

turned out to be a combination of busted diaphram in a low pressure fuel pump and a clogged 02sensor tube.
